I just picked up a 2004 V Star 1100 classic with factory pipes a few months back and have ridden it long enough to know I want a different sound on my pipes but don'thave the extra cash to buy new pipes or slip-ons. My question is do I have to jet the carb after drilling the factory pipes? Also is there anything special I have to do to make sure I don't damage the engine? Also does anybody know the best pattern to get the best sound with minimal backfire? ???

Welcome to MBF!
Not sure on the hole pattern but if you only drill the pips you won't have to rejet. If you also open up the air box you will have to rejet. I drilled the the stock pipes on my Road Star and had no problems even though I opened them up quite a bit. I'd start small on on holes and do maybe four. Then see where you are on the sound. If you want more you can go with larger holes.
Here's some info that may give you some ideas.

Appreicate the help, this is def going to be a winter job for me since I have little to no experience doing this kind of stuff. At least I know if I botch the project I dont have to worry too much about destroying expensive afteramrket pipes.
I have a 2005 V Star 1100 Classic and I replaced the stock pipes with Cobra Slip-ons. No need to jet. Took it for a service and it runs like a honey.
I don't think you need to re-jet if you drill the stocks.
Give it a try.
